I have never installed on a Windows system and I do know know how you could run setup.sh there, sorry. I looked in setup.sh and I can list the directories that it checks for. If these directories are not there, setup.sh creates them:
backups
db
dump
files
img/wiki
img/wiki_up
img/trackers
installer
modules/cache
temp
temp/cache
templates_c
templates
styles
maps
whelp
mods
tiki_tests/tests
lib/Galaxia/processes
lib/equation/tmp
lib/equation/pictures
